At this point in time, I think San Diego State should be no higher than a 3 seed in the tournament and more likely a 4 seed. They've lost the only two games they played to another current top 25 team, BYU. This tells me that there is no reason to believe that they could be another top 25 team. OK, so maybe BYU is just better and it shouldn't mean that much and maybe BYU is just a bad matchup for them, but you certainly can't reward them too much for having their best win of the season against a Gonzaga team who is probably Gonzaga's worst team in years.
Bottom line: Just give the two and three seeds to teams in bigger conferences that actually deserve it.
